Naval Jelly is basically phosphoric acid, it "etches" the surface in addition to dissolving any rust. Of course where the rust was, leaves a depression or pit.
So yes, the naval jelly caused the rough surface.
If you leave NJ on steel/iron long enough it will pit it even more, and it always leaves some degree of iron phosphate coating on the surface.
Most folks recommend Naval Jelly for yard tools, and to keep it far away from a firearm- especially a luger. JMHO.
